Well the way that the company allows me to log the SIC time in the BE-99 is because they have a waiver from the F.A.A. and I have completed the SIC IFR checkride with the company. The F.A.A. representative told me that this allows the company to let me log that flight time as SIC. The minute I show up to the plane I become a required crew member. That is what I was told from the F.A.A.

Yeah, this is how it normally works if it is written into the company's ops manual.

By the way, just a minor point, but your company probably didn't have a waiver to do this because there are only certain things the FAA will waive. There is a list of them in the back of part 91 somewhere and I don't think logging SIC is one of them. Your company may have exemptions or deviations from certain FARs and those would be listed in their ops specs. But you don't normally get an exemption to log something a certain way. They may have a deviation to 61.51 but unlikely since it requires more work than just to write it into the ops manual and convince their Principle Operations Inspector that it is kosher so he can put his stamp of approval on it.
